Born in Nauvoo, Illinois, he was the son of John Scott and Elizabeth Meneary. Ephraim crossed the plains with his family in 1848 from Winter Quarters, Nebraska to Salt Lake City, Utah. He was married to Sarah Ellen Smithies, daughter of James Smithies and Nancy Knowles, on November 9, 1867 in the Endowment House in Salt Lake City.

Sarah Ellen Smithies was born on July 5, 1847, near the Platte River in what is now Nebraska while the wagon train was crossing the plains. She died January 23, 1917 at Menan, Idaho. Ephraim died on May 26, 1898 in Menan and both are buried in the Cedar Butte Cemetery at Annis, Idaho. Ephraim and Sarah were the parents of 12 children: Sarah Melvina, Elizabeth, Mary Merinda, Anna Eliza, Ephraim Moroni, James Heber, John Robert, Louisa Delia, Isaac Clarence, Alice May, Josiah Alfonzo, Mable Sophia.
