Samuel was born in Townshend, Windham County, Vermont, the fourth child of Stephen & Lucy (Stone) Johnson. The family headed west when Samuel was young, stopping in Geauga County, Ohio, before settling near Morseville in Wards Grove Township, Jo Daviess County, Illinois.

Samuel married Mary Millet on February 12, 1843. They had two chidren: Merritt and Samuel. Mary died in 1848.

Samuel married Roxy Lyon on April 18, 1850 at the home of her parents, William & Rhoda Lyon. They had ten children: Allen P., Millard F., Melvin R., Liberty Union, Victoria (Vickie) Queen, Grace Unity, Reverdy Grant, Noble George Johnson, Emma Viola and Delma A..
