His mother was Mary Grimes. He had three full sisters named Jane (married John Wallace), Mary (married Josiah Coon), and Sarah (married Robert Patterson). There was possibly a fourth sister named Charlotte (married Thomas Bailey). He also had three full brothers named John (married Elizabeth Runyon), Harvey (married Martha McPheeters), and William (married three times; to Mary Hodshire, Jane Hodshire, and Amanda Jane Parker). His father remarried after Mary's death, and had five more children.

Baker Nelson was married three times. First to Nancy Runyon (born ca. 1821, died ca. 1849; sister of Elizabeth Runyon, above) on October 24, 1839 in Putman County, Indiana. They had two sons, Jonathan (probably Jonathan Ross) and William Henry. He married secondly Permelia Tolen (1832-1851) on November 14, 1850 in Hendricks County, Indiana. They had one daughter, Mary Elizabeth Nelson. After Permelia died (almost certainly in childbirth), Baker married Keziah Ann Palmer (born 1836, probably predeceased Baker) on January 11, 1855 in Putnam County, Indiana. They had eight children: Margaret Jane, Ellen, Sarah (died young), Josephine Belle, Oliver Jackson, Clara Elizabeth, Sarah Catherine, and George Washington.
