Thomas was a son of John Benjamin Allen (1795-1864) and his first wife Nancy Day (1799-1832), who was a a daughter of William Day and Nancy Deborah (Dicey) Cross. Thomas married twice and had many children from both marriages. His first marriage, to Martha H. Carruth (1829-1861), occurred in Greensburg, St. Helena Parish LA on 16 May 1849. The couple had at least eight children between 1850 and 1861: William Day, John, Sarah Jane, Clementine (Matilda), Martha Agnes, and a son who died at birth, with his mother.

Thomas married Mary Lisha Jane Pierson (1842-1932) in 1862. Mary was the orphaned daughter of James Pierson (1802-1845) and his wife Anna (1802-1845), who were Irish immigrants to New Orleans. Mary Lisha had come to live with Thomas and Martha to help raise their family. Thomas and Mary Lisha had thirteen children between 1863 and 1884: Cora Virginia, Thomas, Emily, Ada, Nettie, Dicy Cross, a son who died at birth (in 1873), Julia, Alma, Stella Eugenia, May, George, and Jesse.
