Jonathan Vernon, Jr., was born on October 2, 1767 in Charlotte County, Virginia, the son of Jonathan Vernon, Sr., (1712-1805) and Rebecca Vernon née Worth (1723-1804). In 1791 Jonathan Vernon, Jr., married Mary Cox in North Carolina. Mary Cox was born on July 3, 1773 in North Carolina, the daughter of Frederick Cox (1740-1781) and Mildred "Milly" Cox, nee Estes (c1742-abt 1827).

Jonathan Vernon was residing in Stokes County, North Carolins in the 1790, 1800 and 1810 U.S. census. In about 1816, after the birth of their youngest daughter Susanna, the Vernon family moved from North Carolina to Jackson County, Ohio. The family was residing in Milton township in the 1820 U.S. census.

Jonathan's wife Mary died on October 4, 1844 in Jackson County, Ohio. Jonathan Vernon signed his will on March 23, 1850. His will was filed on February 24, 1855 in Jackson County, Ohio.
