With the outbreak of Civil War in the United States, he returned and took a position of Captaincy of the 54th NY Infantry and subsequently, Second Lieutenant, First Lieutenant, Captain, and finally Major in the US Infantry in the American Army. He married Annie Moale Foster, daughter of Major-General John Gray Foster and Mary L (Moale) Foster, on April 26, 1870, at Boston's Cathedral of the Holy Cross. They had two sons: John Seton (1871-1897) and Dr William Seton (1873-1904).
Major Seton was survived by his wife, Annie; his two brothers, Archbishop Robert Seton, and Captain William Seton; and his three sisters, Elizabeth Seton, Helen (Sr Mary Catherine RSM) Seaton, and Isabella (Seton) Jevons. He was predeceased by his parents, his two sons, two sisters and one brother.
