The original Glen Run Baptist Church was founded in West Fallowfield Township in 1832, when a stone edifice was erected for the convenience of members of the Hephzibah Baptist Church living in the neighborhood along with a small burial ground. In 1857–58, John M. Phillips erected a two-story stone church building in Penningtonville, now Atlgen, and the location was found to be so convenient to its members that a larger brick structure was dedicated at the end of 1860 and the church officially removed to that location.
For many years, descendants of those buried at the Old Glen Run Burying Ground hoped that a successor for the upkeep of the grounds could be established, and a number of efforts in that direction had failed. Finally, in 1886, a group within the community around Atglen formed a stock company and purchased the old Glen Run Baptist property and eight and half additional acres of land on the western side from Mrs. Martha Hurford for the care and upkeep of a public, interdenominational cemetery — the Methodist, Presbyterian and Baptist grounds in the borough having become nearly filled with little room for future expansion at that time.
In 1890, the old stone Baptist meeting house at Glen Run was torn down and a wooden funeral chapel which still stands today was erected in its place.
Today, Glen Run Cemetery has ten acres of land, half of which is laid out in burial plots.
