William served as a Private with the 35 Iowa Infantry Company-A.

William N. Henning of Muscatine County, Iowa, on 25 July 1862 enlisted as a private for 3 years' service, and at Muscatine, Iowa, on 29 August 1862 mustered in Company A., 35th Regiment, Iowa Volunteer Infantry. As part of the Union Army's XV Corp commanded by Major General William T. Sherman, the 35th Iowa participated in the Siege of Vicksburg that forced the Confederate defenders' surrender on 4 July 1863. Private Henning was discharged for disability on 14 December 1863 at Saint Louis, Missouri.

William N. Henning of Muscatine County, Iowa, on 4 May 1864 enlisted as a private for 100 days' service, and on 1 June 1864 mustered in Company B, 44th Regiment, Iowa Volunteer Infantry. The 44th was assigned to garrison duty around Memphis, Tennessee, freeing veteran personnel for Sherman's Atlanta Campaign that resulted in the capture of that city on 2 September 1864. The 44th Iowa returned to Davenport, Iowa, and mustered out on 15 September 1864, having completed its term of service. (In both enlistments, Private Henning reported he was age 18.)
