Johnston married his wife, Susan Elizabeth (Sanders) Dysart, late in his life. She was the widow of his 1st cousin, John Finley Dysart. They had several children together, but only two of the daughters, Georgia and Lalla, survived to adulhood. When Johnston's wife died in 1894, he was about 71 years old and was not able to raise his daughters alone. His neice, Elizabeth "Cousin Betty" (Langford) Cowan and her daughter Frances Elizabeth Cowan helped him finish raising Georgia and Lalla. Cousin Betty's mother was Nancy (Carson) Langford who was Johnston Carson's sister.
