Joseph Thompson first married Jennie Layburn in Fayette County, Pennsylvania. They had 4 children, Margaret Morton Thompson, Holland Scott Thompson, Harry Thompson and William Louis Thompson. Joseph left Pittsburgh around 1880 and came to Philadelphia. He married Kathryn Spangler in 1882. They used the surname Thomas, rather than Thompson. They had 4 children; William, Joseph, Anna Elizabeth and May. In 1905, after suffering severe financial problems, he took his own life. After his death, his widow and 4 children took the name Thompson.
Joseph was buried in Glenwood Cemetery in the Spangler family plot. When the cemetery was destroyed, the bodies were moved to Glenwood Cemetery in Broomall, Delaware county, Pennsylvania to plot Q Lot 265.
