While stationed at Fort Bliss, Texas, he met and married Dorothy Morgan (born 27 March 1896, Jefferson Barracks, Missouri; died 27 March 1987, Derry, New Hampshire), daughter of Colonel George Horace Morgan and Mary "Mollie" Brownson. He retired in 1945 as a Major General. They have three children: Dorothy Delaney Anderson (born 25 Feb 1916 at Manila, Philippine Islands), Jonathan W. Anderson Jr (born 14 March 1920, Fort Sill, OK), and Mary Bachman "Sally" Anderson (born 3 Oct 1922, Washington, DC). Dorthy Delaney Anderson married General Andrew Jackson Goodpaster. Jonathan W. Anderson Jr married Rosalind Zollar. Mary Bachman Anderson married Colonel (USAF) Freeman W. Bowley, Jr.
