He served in Company E, 9th Regiment New York Volunteer Cavalry for four years of the Civil War. He enlisted in October 1861 and mustered with the Regiment at Westfield, NY. Along with his unit, he took part in the Second Battle of Bull Run (Second Manassas). A member of his regiment was credited with firing the opening shot at the Battle of Gettysburg. They took part in many battles, including the bloody battle at Spottsylvania Court House where the regiment conducted a dismounted attack, and Appomattox Court House the day General Lee surrendered to General Grant. Marcus F. Merrill was honorable discharged when the unit muster out in late 1865.

Marcus F. Merrill was a second generation undertaker in East Randolph, his father having started Merrill Undertaking Company at East Randolph on 7 Jun 1862.
