Johnathan was the 5th known child of Nathan Barnett & Amanda Frances Johnson who married on 1 May 1842 in Forsyth Co GA. It seems likely that his father was still living in 1888 when he is mentioned in his son Henry's death notice. Nathan was born about 1818 in SC. Amanda was born about 1823 and died between 1867 and 1873 when Nathan remarried.

Johnathan's siblings were Cynthia, Martha, Frances, Henry, Barnabas "Barney", Julia, Elizabeth, William and Meliena Barnett.

His father remarried on 11 Nov 1873 in Gwinnett Co GA to Emily West. They had one son, Johnathan's half-brother, Early Gaines Barnett.

Johnathan married Mary S Lawson on 31 Jan 1875 in Milton Co GA. They were the parents of Julia Clyde, Robert Eddie, Albert Monroe, John Porter, William Nathan, Fred Lewis and Mary Susie Barnett.
