On August 15, 1862, at Millville, Harmon was enrolled by McGregor Postmaster Willard Benton in what would be Company G of the 21st Iowa volunteer infantry. The company was mustered in on August 22, 1862, at Camp Franklin in Dubuque and the regiment was mustered in on September 9, 1862, also at Camp Franklin. On September 16, 1862, they left for war on board the sidewheel steamer Henry Clay and two barges lashed alongside. On bimonthly company muster rolls, Harmon was reported present at Salem, Missouri, on October 31, 1862, present but sick in quarters at Houston, Missouri, on December 31, 1862, and present but sick in quarters on February 28, 1862, at Iron Mountain, Missouri. After reaching St. Genevieve on March 11, 1863, they were transported to Milliken's Bend, Louisiana, where Harmon was reported present but in a regimental hospital on April 10, 1863, and again on April 30, 1863. From there he was sent to Young's Point, but rejoined the regiment at the rear of Vicksburg on June 20, 1863. Vicksburg surrendered on July 4, 1863, and the next day Harmon was sent north for better medical care.
On July 11, 1863, he was attached to the Washington U.S. Army General Hospital in Memphis but was later transported to Iowa where, unable for duty for more than sixty days, he was discharged at Davenport pursuant to a Certificate of Disability for Discharge on November 9, 1863, with the surgeon saying Harmon was "incapable of performing the duties of a soldier because of injury of the spine and paralysis of the Bladder."
