He married Mary Bowen (Hall) Najac, daughter of Nathan Hall and Eliza Billings, on January 6, 1858, in Rhode Island; they were married until her death in 1893. The couple had three children, namely:
Walter C. Wheelock (1859-before 1870),
William Greene Wheelock, Jr. (1862-1950), and
Annie Clinton (Wheelock) Franklin (1864-1935).
He married May Louisa (Huston) Kelly on April 11, 1903, in Alameda County, California; they were married until his death. The couple had no children together.
