Frederick Baker married his first wife Susan Lightner on Nov 20, 1770. She died Sep 30, 1771. They had one child Susannah. He then married Margaretta Diller. They had 2 sons and 4 daughters. Margaretta died Nov 29, 1831, and is buried at St John's Episcopal Cemetery in Compass, Pennsylvania.

Frederick Baker's will was written July 11, 1814, and proved June 9, 1815, in Chester County, Pennsylvania. He left property and possesions to the following children: sons (Frederick) Diller and Elias, daughters Susannah (Isaac) Smith, Mary (David) Ferree, Elizabeth (Thomas) Clemson and unmarried daughters Catherine and Margaret.
