Isaac was a son of Samuel Witt Agee and Catherine Hale of Bledsoe County, TN. Samuel and Cate migrated to "near" St. Louis, Missouri where part of their children, including Isaac, were born. While it is not certain when they returned to Tennessee, they are enumerated in Bledsoe County, TN in the 1850 census.

Husband of Judia Frances Agee, Isaac and Frances married in Casey County, Kentucky, April 9, 1868. They were the parents of James Franklin, William Carlton, Annice, Lenora Catherine "Dovie", Isaac R., Samuel George, Tommy, John, Edward Owens, Benjamin Franklin, and Robert Cornelius Agee. In their older years, Isaac and Frances moved to live with their oldest son, James Franklin and his family in Ada, Oklahoma, where they both died and are buried.

Isaac served in the Civil War as Pvt. Co. C, 43rd TN Inf. C.S.A. He received a pension for his service.
